I have an old PC with a program called atomTV, for viewing, and producing movies from molecular trajectory files. I only have a binary, and the platform it ran on was 64-bit MIPS architecture, where I was running IRIX. I have spoke with the creator, and he says he lost the source. My IRIX PC has died recently, but I still want to use this program. What can be done?
The files are xyz, dcd, pdb and that type of thing. Preferably, I would like to know some way to run the program in a modern Unix/Linux environment. I have access to all the old files from the OS if that matters.
When I tried to run the program in Linux, I got wrong ELF type errors.

I started using IRIX 6.2 so I could do some Nintendo 64 Development for the IRIX community.
WARNING: IT IS A VERY WEIRD SITUATION! Also, I am using root.
The file manager GUI states that the files that exist do, in fact, exist in the directory.
The console states that all of these files exist as well when I type "ls" into the console in the "/" directory.
I can delete, move, copy, and link files from the console. However, when I go to the files in the file manager GUI and right click on the folders, it says that
does not exist
. This also happens when I try to copy and link these files.
I have tried logging into other accounts on my computer (such as the guest or demo accounts), but I still get the same errors.
I have also tried asking other people on the IRIX forums and the IRIX discord, but they don't really know what the problem is.
Here is where you can find that forum post, although nobody really knows what to do as I have tried what they have said.
Does anyone here have any answers or ideas of what the problem could be?

I have a small collection of old, custom programs for IRIX on SGI MIPS, some of which I need to run for work related reasons because there are no modern alternatives available and we need to access them for legacy stuff in the back room. I'm just the guy that was lucky enough to get tasked with finding a solution. There's no source code available and little to no documentation on any of it.
What are my options short of spending $1000+ for a powerful and fully functional SGI workstation on ebay? I'm hesitant because, you know, it's ebay. And it's not like I can buy these things new from SGI anymore, which means I'll have to take my chances by relying purely on re-sellers of used and refurbished products. I spoke with SGI on the phone and they said that they don't support the hardware or software and that they won't even provide me with documentation or part numbers, so I'm out of luck on that end.
IRIX simply won't boot in QEMU no matter how closely I try to configure it to match the real hardware, probably due to the custom graphics hardware and all kinds of little undocumented hacks and fixes for optimization done by the engineers in those old machines. I know there are people on Nekochan forums working on this and they've got some kind of headless boot in QEMU, but I need the whole OS and GUI to work. It doesn't have to be stable or all that fast, it just needs to work well enough to run these programs I have.

How would I find uneven file permissions within a directory structure?
How could I go about finding uneven file/directory permissions within a directory structure? but I run out of command line before I can complete the remaining permutations plus an -exec ls -lL {} \;
I've also been doing manual things similar to:
ls -lL /bin | grep -v ^-rwxr-xr-x | grep -v ^-rwx--x--x | grep -v ^-rwsr-xr-x | grep -v ^-r-xr-xr-x | grep -v ^-rwxr-xr-t
but again, I run out of command line before I can complete the remaining permutations.
Both methods seem unusually awkward. Is there a better, faster, easier way? Note that I'm restricted in the shell I'm using (sh) and platform (Irix 6.5.22).
