On iPad's iBooks, how to make highlighting show up for PDF files?

It seems that on iPad, iBooks, Kindle, or Kobo won't show any user highlightings?
For example, just go to https://developer.apple.com/library/mac/#documentation/Cocoa/Conceptual/ObjectiveC/Introduction/introObjectiveC.html and you will see at **the top right corner** to download the PDF file. Right click and save it into your Mac or PC, and use Acrobat 10 or Mac's Preview to highlight the word "Objective-C" on the frontpage of the file. We can close and re-open the file to see the highlighting.
Now use DropBox or Box.net and transfer the file to iPad's iBooks (I am using the New iPad (3rd Gen)). (Done by downloading the file and "Open With" iBooks). The highlighting won't show up at all.
This is a simple test... the other document which I highlighted for many pages also won't show any highlighting either.
Is there a way to make the highlighting show
1. in iBooks
2. in other apps?
I tried also the Kindle app and Kobo app on iPad and they won't show the highlighting either.

Is this possible?
I see the pdfs are in my computer's readers but I cannot have them sync between devices like, say, mendeley or evernote would.
kindle isn't important. **What is important is that my pdfs are available everywhere.** Ideally backup with annotations. That doesn't seem to work on either. Thats the crux of my question. Which app is mostly irrelevant.
Note that I strongly prefer to have have it work on 1) kindle or 2)iBooks in that order if possible but if it works on either that would be fantastic.

Can a book stored in Kindle be saved as a file on my iMac. Would like to open in Calibre
I bought a Kindle version of a reference book from Amazon. The Kindle reader for the iMac is not my favorite application and I would like to load the book in Calibre and possibly save as a PDF. Or just read it using Calibre. **Does anyone know if this is possible?**

There are two main categories in Kindle App for iPad:
- Books - contains books purchased from Amazon; highlights are available at https://kindle.amazon.com/your_highlights — it works fine for me.
- Personal Documents - contains all other books; highlights are not available online.
So, I have book purchased at different source than Amazon and I would like to be able to export my highlights and notes to a text file (or any other common format). My approaches so far:
- As far as I know, https://kindle.amazon.com/your_highlights is available for Books category and thus, for Amazon-purchased books only. There are no entries from "Personal Documents"
- I cannot move my book from Personal Document to Books - there is no such option in Kindle App. There is no such option on Amazon's "Manage Your Kindle" site too.
- There is no option to export all highlights. Kindle app has option to share a highlight via Facebook or Twitter, but there is no option for copy or export it.
I synced my book with Kindle Touch and highlights are synced successfully. But:
- There is no export option in Kindle Touch too.
- I am unable to read highlights content on my cpu. The file with highlights has extension
.azw3r
and contains relative references, for example: annotation.personal.highlight 283390 283606
.
- There are no entries in My Clippings
text file (there are entries there but for non-synced books).
The question is: **How can I export my highlights and notes from iPad Kindle App to a TXT or any other common file?**
*Note I'm using Windows but I put this question to Apple.SE since the root problem comes from iPad.*

eBook formats - Kindle to iBook and back?

Note that it is possible to search within a book on both iBooks and Kindle . This question is specifically about PDF. It is also possible to open these files in Acrobat Reader or OSX Preview, and the text is searchable within those applications.
